SpotLink

SpotLink identifies site non-specific cross-links across the proteome to enable sensitive, proteome-scale mapping of protein–protein interactions (PPI) and site-level cross-link information.

Key Features:

  • Dual Pointer Dynamic Pruning (DPDP) algorithm: Employs the DPDP algorithm to improve search efficiency by pruning candidate cross-link sites during identification.
  • Quality control mechanisms: Implements rigorous quality control measures to validate cross-linking sites and improve reliability of identifications.
  • Proteome-scale sensitivity and precision: Provides sensitive and precise identification of site non-specific cross-links across large proteome databases.

Scientific Applications:

  • Proteome-scale cross-link identification: Identified over 3,000 cross-links within a human proteome database, demonstrating large-scale detection capability.
  • Protein–protein interaction mapping (PPI): Generates site-specific cross-link information to support mapping of protein–protein interactions.
  • Validation on benchmark datasets: Validated on simulated datasets and protein complexes with known structures to assess performance against established references.
  • Application to cellular datasets: Applied to the HeLa dataset to uncover protein–protein interaction information from real biological samples.

Methodology:

Utilizes the Dual Pointer Dynamic Pruning (DPDP) algorithm to dynamically prune potential cross-link sites during search and applies stringent quality control protocols to validate identified cross-links.
