SRAdb

SRAdb provides programmatic access to Sequence Read Archive (SRA) metadata by parsing SRA records into an SQLite database and enabling full-text queries, retrieval of submissions, studies, samples, experiments, and runs, and access to associated Fastq files and interfaces with R/Bioconductor and the Integrated Genomics Viewer (IGV) for downstream analyses of data from next-generation sequencing platforms such as Illumina Genome Analyzer, HiSeq, MiSeq, Roche 454 GS System, Applied Biosystems SOLiD System, Helicos Heliscope, and PacBio RS.

Key Features:

  • Metadata parsing and storage: Parses all available SRA metadata into an SQLite database that is regularly updated.
  • Metadata querying: Supports queries of submissions, studies, samples, experiments, and runs.
  • Full-text search: Provides full-text search capability across metadata records for flexible and precise queries.
  • R/Bioconductor integration: Implements functionality as the SRAdb package within the R/Bioconductor environment for programmatic access.
  • Fastq retrieval: Enables retrieval and download of associated Fastq files for local analysis.
  • Genome browser integration: Includes an interface to the Integrated Genomics Viewer (IGV) for visualization of sequencing data.

Scientific Applications:

  • Genomics: Facilitates discovery and retrieval of sequencing datasets and metadata for genomic analyses.
  • Transcriptomics: Enables access to SRA transcriptome datasets and associated metadata for expression studies.
  • Metagenomics: Supports identification and retrieval of metagenomic sequencing runs and sample metadata.
  • Other NGS-reliant fields: Provides metadata access for additional research areas that use next-generation sequencing technologies.

Methodology:

Parses SRA metadata into an SQLite database, implements full-text indexing and querying, provides an R/Bioconductor package interface, supports retrieval/download of Fastq files, and links metadata to the Integrated Genomics Viewer (IGV).
