StARGate-X

StARGate-X analyzes biochemical reaction networks from the Reactome repository to quantify connectivity properties and support mechanistic interpretation of pathway structure.

Key Features:

  • Python package: Implemented as a Python package for programmatic analysis of Reactome biochemical reaction networks.
  • Automated connectivity analysis: Performs statistical analyses of connectivity using qualitative and quantitative data, including centrality measures such as in-degree and out-degree.
  • Biological hierarchy evaluation: Analyzes biological hierarchies by examining subgraphs induced by cell compartments—closed parts within the cytosol typically surrounded by a membrane—to assess compartment-specific network structure.
  • Strongly connected components: Constructs and analyzes graphs of strongly connected components to evaluate structural integrity and interconnectivity of biochemical pathways.

Scientific Applications:

  • Systems biology: Supports pathway-level interpretation of omics and functional genomics experimental data through network-based analyses.
  • Mechanistic insight and prediction: Enables identification of key reactions and compounds and facilitates mechanistic interpretation and prediction based on molecular-level mechanisms within Reactome pathways.

Methodology:

Leverages centrality measures (including in-degree and out-degree) to evaluate node importance, analyzes subgraphs induced by cell compartments, and computes strongly connected components to assess overall network structure.
