StSNP

StSNP analyzes human nonsynonymous single nucleotide polymorphisms (nsSNPs) within protein structures, complexes, interfaces, and metabolic networks to assess their structural and functional consequences.

Key Features:

  • Integration of Heterogeneous Data Sources: Consolidates nsSNP, gene, protein, structural, and pathway data from NCBI's dbSNP, Entrez Gene and Protein, the Protein Data Bank (PDB), and the KEGG pathway database.
  • Functional Analysis of nsSNPs: Evaluates nsSNPs that alter amino-acid sequences for potential effects on protein function, protein-protein interactions within complexes and interfaces, and activity changes in metabolic pathways.
  • Comparative Modeling and Visualization: Performs on-the-fly comparative modeling of protein variants and enables real-time visual comparative analysis via integration with the Friend software application.
  • Pathway Analysis: Maps proteins and nsSNP-induced functional changes onto KEGG metabolic pathways to explore potential links to disease-related pathways.

Scientific Applications:

  • Disease Mechanism Exploration: Investigate molecular bases of disease by examining how nsSNPs affect protein function and KEGG-annotated metabolic pathways.
  • Protein Interaction Studies: Analyze how amino-acid substitutions from nsSNPs alter protein-protein interactions within complexes and interfaces.
  • Structural Biology Research: Provide structural context for nsSNPs through comparative models and PDB mappings to study impacts on protein architecture.

Methodology:

Cross-references dbSNP, Entrez Gene and Protein, PDB, and KEGG; performs on-the-fly comparative modeling of protein variants; provides real-time visual comparative analysis via the Friend software; and generates integrated reports on nsSNPs.
