stSNV
stSNV provides a comprehensive atlas of spatial single nucleotide variants (SNVs) across diseased and normal human and mouse tissues to dissect intra-tissue genetic heterogeneity and understand SNV biological regulatory mechanisms.
Key Features:
- Spatial SNV Atlas: Documents 42,202 spatial mutated genes involving 898,908 SNVs called from 730,067 spots within 450 slices from 19 diseased and 28 normal tissues.
- SNV Perturbation Analysis: Analyzes the perturbation of SNVs to gene expression, spatial communication, and biological function.
- Region-Specific Mutation Analysis: Identifies region-specific mutated genes, spatial mutant signatures, and mutation core regions.
- SNV-Cell Co-localization: Explores co-localization among clusters, genes, cell types and SNVs within the same slice.
- Data Visualization: Integrates spatial mutation data and analyses into tables and various image formats.
Scientific Applications:
- Spatial Genetic Heterogeneity: Dissects intra-tissue genetic heterogeneity through spatial distribution of SNVs.
- Cell-Lineage Determination: Supports understanding of SNV characteristics and potential roles in cell-lineage determination.
- Aging Research: Enables investigation of SNV spatial patterns relevant to aging processes.
- Disease Occurrence: Facilitates study of SNV roles in disease occurrence across diseased tissues.
- SNV Regulatory Mechanisms: Lays groundwork for understanding SNV biological regulatory mechanisms through integrated spatial analyses.
Methodology:
SNVs were called from spatial transcriptome data and analyzed for perturbation to gene expression, spatial communication, biological function, region-specific mutated genes, spatial mutant signatures, SNV-cell co-localization, and mutation core region identification.
