TASSEL

TASSEL performs high-resolution association analyses using natural genomic diversity to identify trait–genotype associations while controlling for population and family structure.

Key Features:

  • General Linear Model (GLM) and Mixed Linear Model (MLM): Implements GLM and MLM approaches to control population and family structure confounding in association analyses.
  • Linkage disequilibrium (LD) statistics: Calculates and graphically visualizes LD statistics to assess genetic linkage patterns.
  • Insertion and deletion (indel) analysis: Provides tools to analyze insertions and deletions within genomes.
  • Diversity statistics: Calculates genetic diversity statistics to quantify variation within populations.
  • Phenotype–genotype integration: Integrates phenotypic and genotypic data for joint trait analysis.
  • Imputation of missing data: Supports imputation of missing data to maintain dataset integrity for downstream analyses.
  • Principal component analysis (PCA): Calculates principal components for dimensionality reduction and population structure assessment.

Scientific Applications:

  • Association mapping / GWAS: Identification of trait–genotype associations at high resolution using natural genomic diversity.
  • Controlling confounding: Reducing false associations by accounting for population and family structure in genetic studies.
  • Evolutionary and diversity studies: Assessing patterns of genetic variation and evolutionary processes via diversity statistics and indel analysis.
  • Linkage and haplotype analysis: Evaluating linkage disequilibrium and linkage patterns to inform mapping and evolutionary inference.
  • Dimensionality reduction and population structure inference: Using principal components to summarize genetic structure and inform association models.

Methodology:

Implements GLM and MLM approaches, calculates and visualizes LD statistics, analyzes insertions/deletions, computes diversity statistics, performs imputation of missing data, computes principal components, and integrates phenotypic and genotypic data.
