TCGAbiolinksGUI
TCGAbiolinksGUI provides functions to query, download, integrate, and analyze TCGA genomic, epigenomic, and clinical data to support integrative cancer genomics and epigenomics studies.
Key Features:
- Data Retrieval and Integration: Queries and downloads clinical and molecular phenotypes from The Cancer Genome Atlas (TCGA), covering data for over 10,000 tumor patients across 33 tumor types.
- Multi-omic integration: Integrates RNA sequencing, DNA methylation, and other molecular datasets with clinical information for combined analyses.
- Integrative analyses across tumor types: Enables integrative analyses that combine genomic and epigenomic signals across multiple tumor types.
- Reproducibility and Case Studies: Includes documented case studies using TCGA Kidney, Brain, Breast, and Colon tumor datasets to illustrate reproducible analyses.
- Integration with Bioconductor: Built on R/Bioconductor infrastructure to interoperate with Bioconductor packages.
Scientific Applications:
- Novel Biological Pathway Elucidation: Integrates genomic and epigenomic data to identify pathways implicated in cancer development and progression.
- Diagnostic Marker Discovery: Identifies candidate diagnostic markers by comparing molecular alterations across tumor types.
- Accelerated Integrative Discovery: Enables large-scale integrative analyses of TCGA genomic, epigenomic, and clinical data to accelerate hypothesis generation and molecular association discovery.
Methodology:
Applies computational methods and statistical techniques from computer science and statistics to query, integrate, and analyze TCGA genomic, epigenomic, and clinical data.
