TIPP3

TIPP3 performs abundance profiling in metagenomic datasets using a maximum likelihood approach to place reads into labeled taxonomies using marker genes.

Key Features:

  • Taxonomic identification: Identifies the taxonomic lineage of individual query reads using a marker gene database.
  • Abundance profiling: Estimates an abundance profile on a set of query reads.
  • Scalability to large taxonomies: Enables the use of much larger taxonomies than TIPP2 through improved algorithmic techniques.
  • TIPP3-fast variant: Provides slightly lower accuracy than TIPP3 with substantially reduced runtime while remaining generally more accurate than other leading methods.
  • TIPP-SD subcommand: Performs detection at the species level.
  • Filtered marker-gene based analysis: Restricts abundance profiling to reads that map to marker genes, which typically improves accuracy.

Scientific Applications:

  • Novel genome profiling: Achieves superior accuracy for abundance profiling when reads come from genomes not present in public databases.
  • Error-containing read analysis: Maintains high accuracy for abundance profiling when reads contain sequencing errors.
  • Metagenomic community characterization: Profiles microbial community composition through taxonomic identification and abundance estimation of marker gene sequences.

Methodology:

TIPP3 uses a maximum likelihood approach to place reads into labeled taxonomies using marker genes, with improved algorithmic techniques for scalability to larger taxonomies compared to TIPP2.
