Tripal EUtils
Tripal EUtils imports genome assembly and related metadata from NCBI (Assembly, BioProject, BioSample) via the NCBI EUtils API and maps and loads primary and linked records into the Chado schema to enable interoperable metadata exchange and reuse.
Key Features:
- NCBI EUtils API integration: Accesses NCBI Assembly, BioProject, and BioSample records through the NCBI EUtils API.
- Metadata mapping to Chado: Implements a comprehensive metadata mapping between NCBI data models and the Chado biological database schema.
- Record loading: Loads primary and linked NCBI records into Chado while preserving relationships among Assembly, BioProject, and BioSample.
- FAIR alignment: Supports findable, accessible, interoperable, and reusable (FAIR) principles for genome assembly metadata.
- Automated import software: Provides software components to execute the metadata mapping and import process.
- Tripal/GMOD ecosystem integration: Operates within the Tripal/GMOD toolkit to populate online genetics, genomics, and breeding databases.
- Consistent metadata translation: Addresses translation consistency to ensure accurate and consistent data mapping between platforms.
Scientific Applications:
- Chado database population: Populates Chado-based local databases with Assembly, BioProject, and BioSample metadata for downstream analysis.
- Interoperability and reuse: Enables interoperable exchange and reuse of genome assembly metadata across research databases under FAIR principles.
- Database construction and curation: Supports construction and curation of online resources for genetics, genomics, and breeding within the Tripal/GMOD framework.
- Metadata-driven analyses: Facilitates comparative analyses and metadata-driven queries by standardizing and importing assembly and sample metadata.
Methodology:
Integrates with the NCBI EUtils API to retrieve Assembly, BioProject, and BioSample records; establishes a metadata mapping between NCBI models and the Chado schema; and executes software-based imports to load primary and linked records into Chado.
