Trnascan-SE

Trnascan-SE detects and annotates transfer RNA (tRNA) genes in genomic sequences, enabling identification of tRNA structure, function, and genomic distribution.

Key Features:

  • High Detection Accuracy: Detects 99-100% of tRNA genes while maintaining a false positive rate of less than one per 15 gigabases using two fast first-pass prefilter programs to screen candidate sequences.
  • Advanced Methodology: Employs a highly selective tRNA covariance model built from RNA covariance models based on stochastic context-free grammars to generate probabilistic secondary structure profiles.
  • Enhanced Functional Prediction: Identifies unusual tRNA homologues such as selenocysteine tRNAs and detects tRNA-derived repetitive elements and pseudogenes.
  • Integration with Genomic Databases: Integrates with the Genomic tRNA Database (GtRNAdb) and UCSC genome browsers to link tRNA predictions to genomic context.
  • Efficiency: Searches at approximately 30,000 base pairs per second, supporting large-scale genomic analyses.

Scientific Applications:

  • Genome Annotation: Facilitates rapid and accurate annotation of newly sequenced genomes by locating tRNA genes.
  • Functional Genomics: Supports analysis of non-coding RNA elements to inform studies of tRNA roles and function.
  • Evolutionary Studies: Enables investigation of tRNA gene diversity and evolution across different species.
  • Medical Research: Allows identification of tRNA gene variations that may be linked to diseases or developmental disorders.

Methodology:

Two fast first-pass prefilter programs screen candidate sequences, followed by a tRNA covariance model using RNA covariance models based on stochastic context-free grammars to produce probabilistic secondary structure profiles.
