TSCRE

TSCRE catalogs dysregulated tumor-specific cis-regulatory elements (CREs) and super-cis-regulatory elements (SCREs) identified from re-analysis of histone modification profiles to support investigation of non-coding regulatory mechanisms that influence oncogene and tumor suppressor expression in human cancers.

Key Features:

  • Catalogued elements: Contains 1,864,941 dysregulated CREs and 68,253 dysregulated SCREs identified across human cancers.
  • Source data: Elements derived from a re-analysis of publicly available histone modification profiles.
  • Sample and mark coverage: Identifications span 1,366 human patient samples, 17 cancer types, and nine distinct histone marks.
  • Validation: Over 95% of elements are confirmed through public resources.
  • Annotations: Each element is annotated with associated genes, expression patterns, clinical prognosis, somatic mutations, transcription factor binding sites, cancer-type specificity, and drug response.
  • Enrichment analyses: Pathway and transcription factor enrichment analyses are integrated for each study.

Scientific Applications:

  • Regulatory mechanism studies: Enable investigation of non-coding regulatory mechanisms affecting oncogene and tumor suppressor expression.
  • Biomarker identification: Support identification of candidate cancer biomarkers from dysregulated CREs and SCREs.
  • Functional and mechanistic analysis: Provide annotated elements and enrichment results for functional and mechanistic studies in cancer biology.
  • Mutation and prognosis correlation: Facilitate correlation of somatic mutations and clinical prognosis with tumor-specific regulatory elements.

Methodology:

Elements were identified by re-analysis of publicly available histone modification profiles from patient samples; validation was performed via public resources, and pathway and transcription factor enrichment analyses were integrated for each study.
