UFCG

UFCG provides a curated database of 61 fungal marker genes (41 computationally derived core genes and 20 literature-derived canonical genes) and a pipeline to extract, align, and infer phylogenies from genomic, proteomic, and transcriptomic data.

Key Features:

  • Marker gene inventory: Contains 61 fungal marker genes comprising 41 computationally derived core genes and 20 canonical genes sourced from literature.
  • Core gene properties: Marker genes are selected for high conservation and single-copy occurrence across various fungal species.
  • Supported data types: Processes genomic, proteomic, and transcriptomic datasets.
  • Analytical outputs: Generates multiple sequence alignments and constructs phylogenetic trees for genome-wide phylogenetic analysis.
  • Computational core-gene identification: Incorporates computational methods to derive the set of core genes.

Scientific Applications:

  • Fungal phylogenomics: Reconstruct genome-wide phylogenies across fungal taxa using the marker gene set.
  • Evolutionary biology and systematics: Investigate evolutionary relationships and systematics within and between fungal clades.
  • Taxonomic clade-level studies: Support phylogenetic analyses within taxonomic clades using single-copy conserved markers.

Methodology:

The pipeline performs computational identification of core genes, extracts marker sequences from genomic, proteomic, and transcriptomic inputs, generates multiple sequence alignments, and constructs phylogenetic trees.
