VDPtools

VDPtools computes the Variety Discrimination Power (VDP) and related discrimination metrics to evaluate and optimize combinations of genetic loci for plant variety discrimination.

Key Features:

  • Variety Discrimination Power (VDP): Implements the VDP index to assess the discriminatory capability of loci combinations and provides three statistical variants: P-VDP, C-VDP, and R-VDP.
  • Statistical Methods Comparison: Compares method sensitivities and reports that R-VDP has heightened sensitivity to populations converging toward diverse varieties, P-VDP and C-VDP exhibit similar sensitivities but can be less effective than R-VDP, and the Total Probability of Discrimination Power (TDP) shows limited sensitivity for partial populations.
  • Loci Quantity Reduction: Identifies reduced sets of loci that maintain high discrimination power to streamline molecular marker screening and lower testing costs.
  • Real Data Validation: Validated using datasets from sorghum, wheat, maize, and rice to determine optimal numbers of loci for effective discrimination and to evaluate R-VDP performance across threshold settings.
  • Error Handling in Analysis: Accounts for potential systematic errors due to missing information and compares patterns of underestimation across TDP, C-VDP, and R-VDP methods.
  • Computed Metrics: Calculates TDP, P-VDP, C-VDP, and R-VDP values for loci combination evaluation.

Scientific Applications:

  • Molecular Breeding: Supports marker selection and loci combination optimization for genetic studies in breeding programs.
  • Plant Variety Discrimination: Enables discrimination of plant varieties across crops such as sorghum, wheat, maize, and rice by identifying optimal loci combinations.
  • Marker Panel Optimization: Guides reduction of marker panels to achieve cost-effective testing while preserving discrimination power.

Methodology:

Loci quality control, loci quantity reduction using VDP as an appraisal index to select effective loci combinations, and statistical analysis using P-VDP, C-VDP, and R-VDP to evaluate and compare discrimination power.
