Wormicloud

Wormicloud generates word-cloud-based graphical summaries and links literature search results to WormBase to facilitate exploration of Caenorhabditis elegans experimental literature and identification of uncurated findings.

Key Features:

  • Graphical Summarization: Employs word clouds to summarize scientific articles and highlight recurring terms and concepts.
  • Full-text Search Integration: Leverages Textpresso full-text search capabilities to retrieve precise passages from primary literature.
  • WormBase Linking: Maps literature-derived gene mentions to WormBase gene interaction pages.
  • Gene Set Interoperability: Supports exploration of gene sets obtained from WormBase tools such as SimpleMine and Gene Set Enrichment.
  • C. elegans Specialization: Tailored specifically for Caenorhabditis elegans literature and related experimental results.

Scientific Applications:

  • Literature Summarization and Trend Detection: Uses word clouds to reveal prominent terms and trends across C. elegans publications.
  • Identification of Uncurated Results: Highlights experimental findings in newly published papers that are not yet curated in existing databases.
  • Gene Interaction and Enrichment Studies: Enables linkage of literature-derived gene mentions to WormBase for gene interaction exploration and to SimpleMine and Gene Set Enrichment for downstream analysis.
  • Biocuration Workflows: Processes large sets of documents returned by literature search systems to assist biocuration efforts.

Methodology:

Generates word clouds from article text, uses Textpresso full-text search for retrieval, and maps literature-derived gene mentions to WormBase gene interaction pages and to gene sets from SimpleMine and Gene Set Enrichment.
