IMGT GeneFrequency

IMGT GeneFrequency analyzes frequency usage of immunoglobulin (IG) and T cell receptor (TR) variable (V), diversity (D), and joining (J) genes in rearranged Homo sapiens and Mus musculus sequences from IMGT/LIGM-DB to provide quantitative gene usage statistics for immunogenetics and immunoinformatics studies.

Key Features:

  • IMGT-ONTOLOGY Integration: Uses IMGT-ONTOLOGY semantic specifications to standardize immunogenetics terminology and facilitate interoperability via XML Schema (IMGT-ML).
  • Comprehensive Data Scope: Accesses standardized data covering genome, proteome, genetics, and three-dimensional structures of IGs, TRs, major histocompatibility complex (MHC), and related immune proteins.
  • V(D)J Rearrangement Analysis: Quantifies V, D, and J gene usage by analyzing rearranged IG and TR sequences and associated recombination signal sequences (RSS).
  • IMGT Web Services Integration: Operates within the IMGT ecosystem and participates in IMGT-Choreography to interact with IMGT Web services for complex biological and clinical requests.

Scientific Applications:

  • Repertoire Analysis: Supports analysis of IG antibody sites and TR recognition sites for studies of autoimmune diseases, infectious diseases, AIDS, leukemias, lymphomas, and myelomas.
  • Genome Diversity Studies: Enables investigation of genome diversity and evolution related to adaptive immune responses.
  • Biotechnology Applications: Informs antibody engineering including single chain Fragment variable (scFv), phage displays, combinatorial libraries, chimeric, humanized, and human antibodies.
  • Clinical Applications: Supports mutation analysis in leukemia and lymphoma and the development of therapeutic antibodies and fusion proteins for immunological applications.

Methodology:

Analyzes V(D)J gene rearrangements from IMGT/LIGM-DB sequences and accounts for recombination signal sequences (RSS) at the DNA level to derive gene frequency statistics.
