IMGT PhyloGene
IMGT PhyloGene computes and visualizes phylogenetic trees for immunoglobulin (IG) and T cell receptor (TR) V-REGION nucleotide sequences to support evolutionary and immunogenetic analyses.
Key Features:
- Standardized Analysis Framework: Implements IMGT-ONTOLOGY concepts with IMGT gene and allele nomenclature and unique V-REGION numbering to produce consistent alignments based on IMGT reference sequences.
- Automated Comparative Analysis: Performs automated comparative analyses using expertized and standardized IMGT data to enable comprehensive evolutionary studies across vertebrate species.
- Phylogenetic Reconstruction (Neighbor-Joining): Computes evolutionary distance matrices from sequence alignments and constructs phylogenetic trees using the Neighbor-Joining (NJ) algorithm, providing various graphical tree representations.
- Subregion Evolution Studies: Supports focused analyses of subregions such as Complementarity Determining Regions (CDR-IMGT) and Variable gene Recombination Signals (V-RS) to investigate their evolutionary dynamics.
- Integration with IMGT System: Integrates with the IMGT system (including 7 databases, 17 online tools, and web resources) to analyze genomic and expressed IG and TR repertoires and to handle next-generation sequencing (NGS) data.
- IMGT/mAb-DB Interface: Links analyses to IMGT/mAb-DB for characterization of therapeutic antibodies and fusion proteins.
Scientific Applications:
- Basic Immunogenetics Research: Supports studies of IG and TR V-REGION sequence diversity and evolution.
- Veterinary and Comparative Immunology: Enables evolutionary comparisons of IG and TR repertoires across vertebrate species.
- Medical and Clinical Research: Facilitates mutation analysis in diseases such as leukemia and lymphoma by analyzing V-REGION sequence relationships.
- Antibody Engineering and Humanization: Informs antibody engineering, humanization, and therapeutic antibody characterization through integration with IMGT/mAb-DB.
- Next-Generation Sequencing (NGS) Analyses: Applies to analyses of NGS-derived IG and TR repertoires within the IMGT framework.
Methodology:
Generate standardized alignments against IMGT reference sequences with IMGT V-REGION numbering, compute evolutionary distance matrices from these alignments, and construct phylogenetic trees using the Neighbor-Joining (NJ) algorithm with graphical tree representations.
