CRISPRseek

CRISPRseek is a comprehensive, open-source software package developed to enhance the design of guide RNAs (gRNAs) for CRISPR-Cas9 systems, addressing the need for high specificity in targeting and minimizing off-target effects. CRISPR-Cas systems evolve rapidly, offering new possibilities for genome editing. CRISPRseek provides a versatile tool that adapts to various parameters for different CRISPR-Cas9 systems derived from multiple bacterial species. The software excels in identifying gRNAs that precisely target a desired sequence, evaluating potential off-target sites across any selected genome, and calculating cleavage scores based on position-specific mismatch penalty scores from either published sources or user-defined criteria.

CRISPRseek stands out by allowing users to filter identified gRNAs for those in paired orientations or overlapping with restriction enzyme sites, thereby enhancing specificity. Additionally, it offers a unique feature to discriminate between closely related sequences, ranking gRNAs based on the differential cleavage scores. Implemented in the R statistical programming environment as part of the Bioconductor project, CRISPRseek easily integrates into broader computational workflows, streamlining the gRNA design process for genome-wide analyses.
