IonBreeders

"IonBreeders" is a suite of bioinformatics plugins to streamline the analysis of next-generation sequencing (NGS) data for genome-wide marker-assisted breeding. Addressing the challenge of handling large-scale polymorphism information, IonBreeders provides a flexible and user-friendly set of tools that covers general analysis steps from genotyping to genomic prediction. This tool is helpful for experimental researchers and breeders dealing with the complexities of NGS data in their breeding programs.

Key Features and Functionalities:

- Three Integrated Plugins: IonBreeders consists of three main plugins: "ABH" for format conversion, "IMPUTATION" for preprocessing and imputation, and "GENOMIC PREDICTION" for constructing genomic selection models.

- Format Conversion: The "ABH" plugin converts genotyping data derived from NGS into the ABH format. This format is compatible with IonBreeders' other plugins and breeding software tools, such as R/qtl, MapMaker, and AntMap, facilitating seamless integration with existing analysis workflows.

- Preprocessing and Imputation: "IMPUTATION" assists in filtering out non-informative markers and imputing missing marker genotypes, ensuring the quality and completeness of the genotyping data for further analysis.

- Genomic Prediction: In the "GENOMIC PREDICTION" plugin, users can choose from four statistical methods tailored to their specific target traits, quantitative trait locus effects, and the number of markers. This plugin enables the construction of robust prediction models for genomic selection.

- Compatibility with Standard Formats: Although IonBreeders operates within the Torrent Suite environment, it supports genotype data in standard formats like Variant Call Format (VCF). Users can convert these formats using free software or scripts provided by IonBreeders, enhancing the tool's versatility.
