PROMPT

PROMPT is a comprehensive bioinformatics software environment that enables researchers to compare arbitrary protein sequence sets and detect statistically significant differences in their annotation features. The software tool is designed to address the growing need for a generic solution that compares large protein datasets in bioinformatics. Researchers often need to determine whether one group of proteins is significantly enriched in specific annotation attributes or sequence properties compared to another group and whether this enrichment is statistically significant.

PROMPT enables researchers to integrate molecular sequence data and experimental information from multiple molecular biological databases in a single platform. The software tool can retrieve and integrate data from a multitude of molecular biological databases and from a custom XML format. Similarity-based mapping of sequence IDs makes it possible to link experimental information obtained from different sources despite discrepancies in gene identifiers and minor sequence variations.

PROMPT provides a complete set of statistical procedures to address four use cases. The first is the comparison of the frequencies of categorical annotations between two sets. The second is the enrichment of nominal features in one set with respect to another one. The third is the comparison of numeric distributions. And the fourth is the correlation of numeric variables. The software tool provides a range of analysis tools that allow users to visualize their results in the form of plots and spreadsheets, which can then be exported in various formats, including Microsoft Excel.

One of the key advantages of PROMPT is its versatility. The software tool is platform-independent and easily expandable, making it a practical workhorse in analyzing and mining protein sequences and associated annotation. The availability of the Java Application Programming Interface and scripting capabilities on the one hand, and the intuitive Graphical User Interface with context-sensitive help system on the other, make it equally accessible to professional bioinformaticians and biologically-oriented users.
