SALAD
The SALAD database is a powerful and unique comparative genomics tool designed for the analysis of proteome data sets obtained from ten different plant species. It aids in the extraction of evolutionarily conserved motifs of proteins, which are useful for comparing protein sequences and provide valuable hints for biological analysis. The motifs are extracted by using the MEME software from protein-sequence annotation groups selected by BLASTP. The database is a product of a similarity clustering process of each protein group that was performed by pairwise scoring of the motif patterns of the sequences.
One of the most significant features of the SALAD database is its user-friendly graphical viewer that displays a motif pattern diagram linked to the resulting dendrogram for each protein group. Amino-acid-sequence-based and nucleotide-sequence-based phylogenetic trees for motif combination alignment, a logo comparison diagram for each clade in the tree, and a Pfam-domain pattern diagram are also available to aid in biological analysis. Additionally, the SALAD database has a viewer called 'SALAD on ARRAYs,' which enables the viewing of arbitrary microarray data sets of paralogous genes linked to the same dendrogram in a window.
The SALAD database is an essential tool for comparing protein sequences and provides insights for biological analysis. It is useful in the identification of evolutionarily conserved motifs of proteins, which play a significant role in the biochemical properties and related biological functions of proteins. With the aid of the database's features, researchers can easily compare protein sequences, analyze their motif patterns, and identify their biological functions.
