SimFFPE

SimFFPE software is a read simulator designed for next-generation sequencing data from formalin-fixed paraffin-embedded (FFPE) samples. FFPE samples often contain artifact chimeric reads that can lead to false-positive structural variant calls. SimFFPE generates a mixture of characteristic artifact chimeric and regular reads, allowing researchers to simulate sequencing data resembling FFPE samples. This simulation helps assess artifact chimeric reads' impact on downstream analyses. SimFFPE is part of a toolset, along with 'FilterFFPE,' which is used for filtering artifact chimeric reads in sequencing data to enhance the accuracy of structural variant calling in FFPE samples.
