eQTLMAPT

"eQTLMAPT" is an R package developed for conducting eQTL (expression quantitative trait locus) mediation analysis, an essential process for understanding the regulatory mechanisms of genetic variation on gene expression. This tool is particularly relevant for elucidating the complex interactions between genetic variants identified in genome-wide association studies (GWAS) and their effects on gene expression, which can significantly advance the interpretation of disease-associated variants.

3. Generalized Pareto Distribution (GPD): The package uses GPD to model the null distribution to accurately estimate the significance level of mediation effects. This approach, trained on minimal permutation statistics, provides a more refined estimate of the significance of the mediation effect than traditional methods.

Flexible User Interfaces: eQTLMAPT is designed with flexible interfaces, allowing users to customize their analysis by combining various permutation schemes with different methods for adjusting confounding factors. This adaptability ensures that researchers tailor the analysis to their specific study requirements.

5. Performance: Through experiments on real eQTL datasets, eQTLMAPT has demonstrated its capability to deliver a higher resolution of estimated significance for mediation effects. It is notably faster—by order of magnitude than other methods offering similar accuracy levels, facilitating more efficient genome-wide eQTL mediation analyses.
