Regutools: R package for RegulonDB-based transcriptional network analysis

Regutools provides programmatic access to RegulonDB and enables analysis of bacterial transcriptional regulatory networks in Escherichia coli K12 within the R and Bioconductor environment.

Key Features:

  • RegulonDB Integration: Retrieves and structures curated data from RegulonDB, including transcription factors, DNA binding sites, and regulatory interactions in E. coli K12.
  • Reproducible Query Workflows: Supports automated, script-based queries to RegulonDB for reproducible computational analyses.
  • Bioconductor Compatibility: Utilizes Bioconductor data structures and statistical frameworks to enable downstream genomic and regulatory analyses.
  • Transcriptional Network Analysis: Facilitates extraction and analysis of transcription factor binding sites and gene regulatory networks.

Scientific Applications:

  • Bacterial Gene Regulation Studies: Analyzes transcriptional regulatory networks and transcription factor–DNA interactions in Escherichia coli K12 using curated RegulonDB datasets.

Methodology:

Regutools interfaces with RegulonDB through programmatic queries in R, maps retrieved regulatory data to Bioconductor-compatible objects, and enables statistical and network-based analyses of transcriptional regulation in Escherichia coli K12.
