systemPipeR
The "systemPipeR" package within the R/Bioconductor ecosystem addresses the significant challenge of analyzing Next-Generation Sequencing (NGS) data, which requires complex, multi-step processing. Despite the proliferation of software tools for individual steps in NGS analysis, more resources are needed to integrate these tools into comprehensive, automated workflows within R/Bioconductor. This gap has made it difficult for researchers to efficiently utilize NGS technology in a time-efficient and reproducible manner, especially for those lacking extensive computational expertise. With systemPipeR, this burden is significantly reduced, allowing researchers to focus more on their scientific questions and less on the technicalities of NGS analysis.
systemPipeR bridges this gap by providing an intuitive and user-friendly environment for constructing and executing complete analysis workflows for various NGS applications, coupled with automated report generation. Key features of systemPipeR include a unified workflow interface across different NGS applications, the capability to generate reports automatically, and compatibility with R and command-line tools for execution on local machines and compute clusters. Its flexible sample annotation infrastructure adeptly manages complex sample sets and experimental designs, empowering researchers with varying computational expertise.
