RDiff

RDiff is a tool for the detection of differential RNA processing in RNA-seq data. The RDiff algorithm can identify and quantify novel and known isoforms. The RDiff provides a parametric test for annotated genomes and a non-parametric version for genomes where the annotation is incomplete.
