Alfresco

Alfresco is a software tool for comparative genome sequence analysis. The algorithm compares pars of likely homologous sequence regions from different species and visualizes results from external analysis programs to detect functional sequence domains. External software tools may be, for example, repeat masking, sequence alignment, database searching, protein homology, regulatory sequence prediction, and gene prediction.
