CARNA is a tool to construct multiple sequence alignments of RNA. The CARNA algorithm computes probability matrices or uses user-provided matrices or user-provided fixed structures, and computes alignments that have the best fit among all potential RNA structures. CARNA can also align random pseudoknots.
