Shovill is a genome assembler pipeline dedicated to bacteria and microbes with smaller genome sizes. The pipeline uses SPAdes assembler at its core but also supports other assemblers such as SKESA, Velvet and Megahit. Shovill is used to assemble isolates but not metagenomes or organisms with larger genomes.
