X!TandemPipeline is a pipeline tool to filter and group proteins and peptides from tandem mass spectra (MS/MS) data. The X!TandemPipeline reads X!Tandem XML, MASCOT, TPP pepXML, PSI mzIdentML results. The X!TandemPipeline algorithm includes several filters based on statistics on protein levels, a filter to groups redundancy, handling of phosphoproteomic datasets, search and sort, XIC browser, comparison of theoretical isotope patterns to measured MS1 XIC area, and can export data to MS Office 2010.
